The good thing is if the ship is annihilated while they're in cyberspace, they won't feel it. Maybe.
Actually, it's also possible that their cyber-avaters will feel specially amplified and elongated pain as a warning system programmed into the cyberspace protocols, to alert them to the fact that their real bodies are in danger.
